Fix documentation around optional arguments

Browse Source 
This includes:

  - Syncing between the usage string in code and in the manpage
  - Adding optional arguments that were simply not mentioned (e.g.
    shell-command arguments)
  - Adding square brackets around arguments that are actually optional
